when one sends a signal thru an amplifier does it affect the Standing Wave Ratio?

This depends on the amplifier. Usually a clean signal into the amp will produce a clean signal out, this is true for even some of the cheap ones. Changing the SWR can happen but is most likely another problem, CMC (common mode current) is usually to blame.

Clean radio being the key phrase there. All an amplifier does is amplify the signal being put into it. Junk in = junk out. Granted some amplifiers can be mistuned. Whether that’s how it was built or values have changed in amp if it’s seen some use and or abuse.
